I don't need Ethernet to function, only Digital IOs and analog inputs.

I am sorry to inform you that it is impossible to change the internal microcontroller of your M-Duino since the internal circuitry is completely designed for the Arduino Mega 2560 board.
Is it possible to use Adafruit's Grand Central M4 Express? The pin out looks the same as the Mega. (https://www.adafruit.com/product/4064) 16Mhz is just too slow for anything involving stepper motors.
